- The Forest and Ice Sectors have been deleted
- Towers are black and cylindrical and partially open when activated
- William Dunbar has been welcomed back as the fifth Lyoko Warrior, and is now the tallest of the group instead of Yumi. He remains in the black attire when he was serving under X.A.N.A
- Jeremie programs an adaptable vehicle to travel in the Codex called "the Megapod", with Odd as the driver
- Yumi is given an additional weapon: the Bo-Staff, which is not as used as much as her Tessen fans
- The Lyoko abilities of telekinesis, second sight, levitation, triangulate, "future flash," teleportation are never used
- The abilities "Super Sprint" and Triplicate are used only once
- Odd's can now fire a stream of laser arrows from his three cat claws; firing six at once
- Ulrich, Odd and Yumi are now capable of deactivating towers, due to the source codes implanted in their bodies by X.A.N.A
- A new girl-genius, Laura Gauthier, becomes a temporary member but is eventually excluded, due to her recklessness and smugness
- An additional enemy makes himself known: A scientist named Lowell Tyron, who had be a member of project Carthage alongside Franz Hopper
- In additional to X.A.N.A's monsters, the five Lyoko Warriors battle several Ninjas, which are Tyron's subordinates and are virtualized in the virtual world of the Cortex, just like the others are on Lyoko
- Anelita's long-lost mother, Anthea, is revealed to be very much alive, living in Switzerland as Professor Tyron's wife for the last four years
- The cliffhanger "Ultimate Mission" ends, leaving fans to question whether X.A.N.A was rendered merely inactive or truly destroyed
