The station is located {{convert|5.5|mi|km}} west of Aromas,[2] at an elevation of 33 feet (10 m).[1] The station was initially named "Pajaro" when the railway was built in 1871, but Southern Pacific changed the name to Watsonville Junction in 1913 to aide travellers unfamiliar with Spanish pronunciation.[3] The Santa Cruz Branch Line that runs through Watsonville and Santa Cruz joins the main line at Watsonville Junction.[2] The overnight passenger train The Lark stopped at Watsonville Junction between 1941 and 1968.
